I'd say the most powerful villain is Azathoth from the Cthulhu Mythos. Ageless, immortal and omnipotent. Created the universe by accident and should he ever wake up, the universe would cease to exist.

It's not the universe it's all of creation that is his dream and he has no idea and if he wakes up all creation will blink out of existence.
