Red Skull (Marvel)

I know the title main antagonist in Marvel and DC Comics is shared by their most evil and impactful villains (Thanos, Red Skull, Doctor Doom, Galactus)/(Darkseid, Lex Luthor, Joker, Sinestro), but is there any way to determine character(s) who could be "Secondary Antagonists" of the verses? Or are they just too expansive to do so?

Each of these villains have other different PE incarnations in Batman's crossovers with Spider-Man and Captain America, and also the latter's AU story where Red Skull and HYDRA have officially taken over the world. My point is none of these comics take place in the same mainstream canon because Joker has genuine standards against Nazis and Carnage is implied to have killed Batman's parents, so is it okay to make a separate page for them or can they just be blended together with the main ones?

I'm just curious, in what exact stories does the Earth-616 Red Skull commit rape? Cuz I don't remember that at all, apart from that one failed attempt on Esther in Captain America #298.
