We're keeping them seperate because they are pretty much seperate by this point especially with Rise of the Beasts. Barring facts like Bee, Optimus and the other Autobots arriving only by the present day of the 2007 film, taking place far after the 90s, the biggest plot point in The Last Knight is how "Earth was formed around Unicron" while Rise of the Beasts focuses on "stop Unicron from arriving and devouring Earth".

D-16/Megatron never had the mental fortitude to stop with just Sentinel and jut seconds before didn't care a missed shot hit a building that sees it crumble and nearly crush civilians below so I'm in the camp where he wasn't justified. Horner - I wish but his main selling points for heinousness are exaggerated for comedic threats, not straight enough for PE.
Chester V - Again, too comedic for the trope.

Vaati - Tons of Zelda villains are worse than him.

Squidward is not consistently portrayed as villainous enough to count. Whenever Squidward does do actual crimes, it is mere out of character moments.
Mr. Krabs counts as a villain mostly due to the criminal acts he would get to in order to slake his greed is made far more consistent.
Yeah, ever since the entire stunt with Vecna where we made the mistake of assuming the writers know the concept of "consistency", I'd rather wait until the Mind Flayer's arc actually comes to a close to formally propose him as we have no idea if the character trajectory we foresee is actually what would happen.
After all we as it is had proposed him when Season 3 was out, had to cut him out in favour of the reveal that he was just Vecna's creation, and then realized it was the complete opposite. We wait till we finish. We don't want a 3rd cirus.

This is unlike Kenjaku, who perhaps carried the Culling Games arc to be an actually good villain, was just killed off way too early just when he was getting interesting, or Sukuna... who while very cool at first, now his just lost any luster pulling frustrating ass-pull after ass-pull to win. The dude's an unbearable Villain Sue by this point.
