The Millennium Godzilla is the titular main protagonist of the 1999 kaiju film Godzilla 2000: Millennium. An alternate version of the character serves as one of the two titular main antagonists (alongside Megaguirus) of its 2000 sequel, Godzilla vs. Megaguirus. He is a destructive force of nature to Japan, and he fights and defeats Orga later on after fighting with an alien UFO.
History[]
Godzilla emerged from the ocean in Nemuro, Hokkaido, causing widespread destruction, including toppling a lighthouse and making his way into the heart of the city. Moving on to an electrical plant, Godzilla once again unleashed his destructive power. Yuji Shinoda, the founder of the Godzilla Prediction Network (GPN), observed that it seemed as though Godzilla was deliberately targeting humanity's energy sources. The monstrous being eventually returned to the sea but continued his path towards Tokai. Mitsuo Katagiri, head of the government agency Crisis Control Intelligence, immediately ordered for the plant's reactors to be shut down and for Japan's Self-Defense Forces (JSDF) to engage with Godzilla at Tokai. To combat this threat, JSDF deployed their advanced Full Metal Missile Launchers which were equipped with armor-piercing missiles believed to be capable of penetrating Godzilla's impenetrable skin. Meanwhile, Shinoda traveled to Tokai and confronted Katagiri, expressing his belief that Godzilla should be studied rather than destroyed since there was no feasible way for them to defeat it anyway.
Katagiri laughed and informed Shinoda of his intention to disassemble GPN before departing. The following day, Godzilla approached the coastline of Tokai, triggering underwater mine explosions. Subsequently, he emerged and advanced towards the shore, enduring gunfire from the JSDF and J.A.S.D.F. without any outward reaction. As he neared the nuclear plant, the Full Metal Missile Launchers unleashed their firepower on him. For the first time, Godzilla displayed a visible reaction to the missiles, sustaining significant damage. Amidst the chaos, a colossal floating rock hovered over the battleground and initiated a scan of Godzilla before releasing a laser beam that struck Godzilla, sending him crashing into a building. Upon recovering, Godzilla retaliated with his atomic breath, prompting the rock to counter with another laser beam that sent Godzilla plunging into the ocean. Godzilla swam away as the rock departed into the distance. Shinoda returned to survey the aftermath, salvaging fragments of Godzilla's flesh that had been dislodged by the missiles.
Using CCI's advanced electron microscope, Shinoda and his ex-partner Shiro Miyasaka unveiled that Godzilla's cells had miraculously regenerated in just a few hours without any trace of scarring. They unraveled the mystery behind Godzilla's regeneration, a potent substance called Organizer G-1 in his cells, granting him near boundless regenerative powers, effectively rendering him immortal.
It was later revealed that the mysterious rock was actually an advanced extraterrestrial spacecraft, seeking to subdue Godzilla and assimilate his genetic material into its own inhabitants to adapt to Earth's environment. The spacecraft landed in the Shinjuku ward of Tokyo and utilized the City Tower to infiltrate the city's computer networks, siphoning all available data about Godzilla. Despite CCI's failed attempts to obliterate the spacecraft, Godzilla emerged from Tokyo Bay to confront the UFO once more.
Through the heart of Tokyo, Godzilla strolled until he arrived at Shinjuku. The alien spacecraft, still determined to overpower Godzilla, attempted to ensnare him with psychic tentacles generated beneath the streets, only to have them obliterated by Godzilla's atomic breath. In response, the UFO unleashed a shockwave that brought down a skyscraper on top of Godzilla, trapping him in the debris. The spaceship commenced absorbing Godzilla's genetic material and transferring it to its occupants, who then emerged from the UFO united as one collective entity. Suddenly, the alien began convulsing as its body became encased in anomalies, ultimately collapsing to the ground. Godzilla broke free from the rubble and lashed out at the unmanned UFO, causing it to plummet to the ground in a blazing explosion. At that moment, the alien rose again, mutated into the creature Orga due to its inability to control Godzilla's DNA. Godzilla launched an assault on Orga, only to discover that Orga had superior regenerative abilities.
Godzilla attempted to unleash his atomic breath on Orga, only for Orga to use the remnants of his UFO to absorb the attack through telepathic powers. Post UFO destruction, Godzilla launched another atomic breath, engulfing Orga in flames. However, Orga emerged from the fire, rapidly healing his gruesome wounds. Orga proceeded to bite Godzilla, initiating the DNA draining process, resulting in the emergence of green Godzilla-like scales. It dawned on Godzilla that Orga was attempting to absorb more DNA to mend his own and create a clone of Godzilla. When Orga widened his jaws, Godzilla charged straight into his mouth. As Orga devoured Godzilla, he developed massive purple dorsal fins. As Godzilla was consumed and slowly getting swallowed, he began emitting intense heat, eventually unleashing an atomic shockwave, decimating Orga's upper body and turning it into dust before he could comprehend the impending danger.
Godzilla made his way to a rooftop where Shinoda and Katagiri, along with others, were present. Godzilla ripped apart the rooftop with his sharp claws, causing Katagiri to plummet to his demise. After that, Godzilla turned and departed, releasing his atomic breath in a blazing path throughout the city.

- This Godzilla is often mistakenly believed to be Godzilla Junior, due to Godzilla 2000 being scaled to 100 meters like Junior in the Heisei series and stock footage of Junior being shown in the film's opening credits, despite the fact that the Heisei and Millennium Godzilla’s are from different timelines.
- This Godzilla, with another individual lookalike from Godzilla vs. Megaguirus are very commonly believed to be the same kaiju, until it is later revealed that both movies do not share continuity and that they are completely separate timelines respectfully.
