Secondary antagonists? Magneto is one of the primary antagonists. Who are the primary antagonists of the Marvel Universe? I can agree about Thanos, but are you going to tell me that Dr. Doom is a primary antagonist, towering over Apocalypse and Magneto? Why, because of the recent Secret Wars?
I can make the same argument about Magneto being a major enemy for the Inhumans, Namor, the Avengers, and so on. In the Marvel universe there are one could say spheres or mini-worlds - NY City (Spider-Man, Punisher, Daredevil, etc), the Avengers / Fantastic Four, the supernatural one (Sorcerer Supreme, Ghost Rider, Blade, etc), the X-teams, and the cosmic (Silver Surfer, Infinity Watch, Nova, etc). Each of these has their own primary enemies with the occassional overlap (Dr. Doom, Magneto, Apocalypse, Thanos, Dracula, etc). For example, when it comes to the NY city vigilantes, it's Kingpin who is the primary with others like Osborn being secondary (and guys like Doom and Magneto making occasional appearances like some movie star appearing in an episode of Friends).
