Charlie committed the murders of Rebecca, the cops and Kate, not Jill. The evidence in-universe supports this (Jill being in the hospital when Rebecca died, being with Kirby when the two cops and her mom were killed. Jill wanted to be new Sidney so it'd make sense that she would only kill Charlie and Trevor (the "Billy and Stu"). Heck, she even says, "My own mother had to die", not "I killed my own mother." Charlie killed her mom, like Sidney's boyfriend did to her mom. Not to mention, both Emma Roberts and Kevin Williamson confirmed Charlie did most of the murders.
