The brainwashing was consensual. He didn't get it against his will; he willingly turned against Hellsing. When Integra asked him why he did it, he only tells Integra not to call him Walter anymore. It is also implied he betrayed them even before that; with the Valentine brother's mysteriously having knowledge of the location and layout of the Hellsing mansion. As well as his fight with the Captain never being shown.
